# Markdown notes apps

Compare local Markdown files, hosted notes, and apps that export Markdown, including how your assistant reaches the content.

Markdown note apps differ in both storage and access. [Obsidian](https://hjarni.com/compare/hjarni-vs-obsidian) keeps local .md files. [Joplin](https://hjarni.com/compare/hjarni-vs-joplin) and [Bear](https://hjarni.com/compare/hjarni-vs-bear) offer Markdown export and official local MCP. Logseq DB uses SQLite and exports Markdown with omissions. Hjarni hosts Markdown notes with official MCP access for compatible web, desktop, and phone assistants.

Native Markdown storage and Markdown export are different. Compare four things. **Where the files live**: your disk, or an application database, or a hosted service you can export from. **Which platforms** you get them on. Whether there is a **knowledge base around the editor** (backlinks, search, folders) or just a writing window. And **how an AI reaches them**. That last one is where the field splits in 2026, and most roundups skip it.

| App | Best for | AI access | Main tradeoff |
| --- | --- | --- | --- |
| Hjarni | Markdown notes people and connected assistants maintain<br>Free apps for iPhone, iPad, Apple Silicon Mac and Android | Official, hosted MCP | Requires internet access; assistant subscriptions are separate. |
| [Obsidian](https://hjarni.com/compare/hjarni-vs-obsidian) | Local Markdown vaults, links, and plugins | Official CLI, local file access, and community MCP options | Cloud assistants need a reachable connection; local agents can read authorized files. |
| [Joplin](https://hjarni.com/compare/hjarni-vs-joplin) | Open-source notes with optional encrypted sync | Official local HTTP MCP | MCP is disabled by default and has tool toggles. Cloud clients need a separate bridge. |
| [Bear](https://hjarni.com/compare/hjarni-vs-bear) | Writing in native Apple apps | Official local macOS MCP and CLI | Web beta exists. Check its current access and features; local MCP is a separate connection. |
| [Logseq](https://hjarni.com/compare/hjarni-vs-logseq) | Block-based outlining and journals | Official local MCP in DB desktop/CLI | DB is beta; Markdown export can omit properties and timestamps. |
| iA Writer | Focused long-form Markdown writing | Local files for compatible agents | Check file permissions and the assistant workflow; Markdown alone does not establish remote access. |
| Zettlr | Academic Markdown writing and citations | Local files for compatible agents | Choose it for the writing workflow; verify separate assistant access to the files. |
| Typora | Editing Markdown with a rendered writing surface | Local files for compatible agents | A compatible local agent can use authorized files; remote access requires a separate connection. |

## Why people want Markdown in the first place

Markdown is a text file with a few punctuation conventions. That is the whole appeal. A plain .md file can be opened in many editors without the original application. Application features around that text, such as block properties, queries, whiteboard layouts, and attachment references, can still require migration work.

Markdown is also a readable text format for assistants. Access permissions and a working connection determine whether a particular assistant can use those files.

## How the category breaks down

**Writing apps** such as iA Writer, Typora, and Zettlr focus on editing Markdown files. **Knowledge bases** add organization and retrieval, with different storage choices: Obsidian uses local files, Joplin and Bear provide library exports, and Logseq DB uses SQLite while OG remains a separate file-graph product. **Hosted knowledge bases** such as Hjarni expose notes over an official remote MCP server.

If local storage or encrypted sync is required, compare those options directly. Bear also has a web beta; that does not make its documented local macOS MCP remotely hosted. Logseq DB and OG have different export behavior. Keep storage, sync, human editing, and assistant access as separate checks.

## The part most roundups skip: can your AI read it?

A compatible local agent can read authorized Markdown files directly, or use a product CLI. Obsidian offers an official CLI. MCP is another connection method: it exposes specific tools for searching, reading, creating, or updating notes.

Check who maintains the server and where it runs. Joplin, Bear, and Logseq DB document official local MCP. A cloud assistant cannot directly open a localhost endpoint on your laptop; it needs a separately reachable bridge. Hjarni provides an official hosted endpoint, so you do not have to run that bridge yourself.

Then confirm the tools and permissions in the actual client. See the [MCP note app](https://hjarni.com/mcp-note-app) page for a sourced per-app breakdown.

## Pick by what you actually need

### Choose Hjarni

You want Markdown notes that ChatGPT, Claude, and other MCP clients read and write from any device, with folder-level AI instructions and team sharing.

### Choose Obsidian

Local Markdown files, links, and plugins fit your workflow. Local agents can use files or the official CLI; other connections require setup.

### Choose Joplin

You want open source and end-to-end encryption you hold the keys to, with an official MCP server for a desktop client.

### Choose Bear

You want native Apple note-taking, Markdown export, and official local macOS MCP. Check current web beta access separately.

### Choose Logseq

You think in blocks and outlines. Check DB beta versus OG file graphs, and the export omissions that matter to you.

### Choose iA Writer, Typora, or Zettlr

You want to write, not to build a second brain, and your files are already organized the way you like.

## Moving between them

Start with a small representative export. Obsidian vault files, Joplin Markdown exports, Bear Markdown exports, and Logseq exports do not preserve every app-specific behavior. Logseq DB’s standard Markdown export omits some graph properties and timestamps. Hjarni’s [Markdown ZIP importer](https://hjarni.com/docs/import) handles supported Markdown content and structure; it does not recreate another app’s plugins or query system. Its standard [export](https://hjarni.com/docs/export-and-ownership) includes active notes and attachments, with revisions and folder instructions separate.

Choose a format you can take with you and an assistant connection you can verify.

Common questions

## Markdown notes app questions

**What is a Markdown notes app?**

It may store working notes as Markdown files, or store text in a database and provide Markdown editing or export. Obsidian and Reflect Open use local Markdown; Hjarni provides hosted Markdown notes and ZIP export. Logseq’s database and file-based editions differ. Apple Notes now supports Markdown import and export on supported versions.

**What is the best Markdown notes app?**

It depends on the one thing you care about most. Obsidian for a local vault and plugins. Joplin for open source with end-to-end encryption. Bear for writing on Apple devices. iA Writer for distraction-free long-form. Hjarni if you want ChatGPT and Claude to read and write the same notes from any device, because its MCP server is hosted rather than bound to one machine.

**Which Markdown notes app works with ChatGPT?**

A hosted MCP endpoint such as Hjarni’s can serve compatible web assistants directly. A local endpoint, such as Joplin’s or Bear’s, needs a supported local client or a reachable bridge. Obsidian supports direct files and an official CLI, while Logseq’s database edition has official local MCP. Check the integration rather than assuming every app requires a plugin.

**Is a Markdown notes app better than Notion or Apple Notes?**

Choose by the source format, export fidelity, collaboration and assistant connection you need. Notion exports Markdown and CSV for supported content, and Apple Notes supports Markdown import/export. Application-specific structure, attachments and metadata can still require checking. Hjarni’s standard export includes active notes and attachments, not history or folder instructions.

**Can AI read my Markdown notes?**

Yes, through an authorized connection. A local coding agent can read permitted files or use an app’s CLI; other integrations use MCP, uploads or a configured bridge. A remote assistant cannot directly read an arbitrary folder or loopback address on your laptop. Check the actual client, permissions and available actions.

**Do I have to give up local files to use AI with my notes?**

No. You can keep local files and authorize a compatible agent or integration to use them. Local storage and encrypted sync do not keep AI requests local if your assistant sends note content to a cloud model. Hjarni stores notes on its servers and supplies hosted MCP for compatible clients. Its standard Markdown ZIP export includes active notes and attachments, not revision history or folder instructions.
